چکیده

UNLABELLED Over the last few years, several computational techniques have been devised to recover protein complexes from the protein interaction (PPI) networks of organisms. These techniques model 'dense' subnetworks within PPI networks as complexes. However, our comprehensive evaluations revealed that these techniques fail to reconstruct many 'gold standard' complexes that are 'sparse' in the networks (only 71 recovered out of 123 known yeast complexes embedded in a network of 9704 interactions among 1622 proteins). In this work, we propose a novel index called Component-Edge (CE) score to quantitatively measure the notion of 'complex derivability' from PPI networks. Using this index, we theoretically categorise complexes as 'sparse' or 'dense' with respect to a given network. We then devise an algorithm SPARC that selectively employs functional interactions to improve the CE scores of predicted complexes, and thereby elevates many of the 'sparse' complexes to 'dense'. This empowers existing methods to detect these 'sparse' complexes. We demonstrate that our approach is effective in reconstructing significantly many complexes missed previously (104 recovered out of the 123 known complexes or ~47% improvement). A Combination Method of Centrality Measures and Biological Properties to Improve Detection of Protein Complexes in Weighted PPI Networks

Introduction: In protein-protein interaction networks (PPINs), a complex is a group of proteins that allows a biological process to take place. The correct identification of complexes can help better understanding of the function of cells used for therapeutic purposes, such as drug discoveries. One of the common methods for identifying complexes in the PPINs is clustering, but this study aimed ...

Identification of protein complexes by integrating multiple alignment of protein interaction networks

Motivation Protein complexes are one of the keys to studying the behavior of a cell system. Many biological functions are carried out by protein complexes. During the past decade, the main strategy used to identify protein complexes from high-throughput network data has been to extract near-cliques or highly dense subgraphs from a single protein-protein interaction (PPI) network. Although exper...

Identification and prediction of functional protein modules using a bi-level community detection algorithm

Identifying functional modules is believed to reveal most cellular processes. There have been many computational approaches to investigate the underlying biological structures. We shall use community detection algorithm which we present in a bi-level algorithmic framework to accurately identify protein complexes in less computational time. We call this algorithm bi-level label propagation algor...

In Search of the Biological Significance of Modular Structures in Protein Networks

Many complex networks such as computer and social networks exhibit modular structures, where links between nodes are much denser within modules than between modules. It is widely believed that cellular networks are also modular, reflecting the relative independence and coherence of different functional units in a cell. While many authors have claimed that observations from the yeast protein-pro...
